The genera you’re aiming at seems to be satire so my advice probably won’t be of any help. I'm giving it anyway under the understanding that it probably doesn’t apply and may not even be acknowledged.
Her own self-esteem and s---ty friends would probably be the biggest issue. I was chubby in high school and openly loved anime, comics, computers and video games but 'jocks' and 'fashionista ' were never really an issue.
Antagonism between social groups isn't really accurate as it’s generally more of a personal issue between two or more people that leads to bullying. I got along fine with the JV string of the high school football team that inhabited my science class. A boy in the same class was picked on relentlessly not because of any particular proclivity of the 'jocks' to go after 'nerds' but because he was douche who insulted there intelligence based on their interests.
Conversely another girl who was 'nerdy' cornered me behind a classroom with two of her friends and threatened my wellbeing because she considered me a threat to her relationship with her boyfriend.
That was a rare event though. Most of my own personal trials originated with my relationships with people and were more insidious in nature. Friends who fostered the idea that as 'nerds' we shouldn’t take care of our mental or physical health because it didn't matter being top on the list. Feelings of depression or isolation were considered normal since we were 'outcasts' from normal society and this also meant we couldn’t be attractive to anyone since we didn't conform to subjective standards. That is not a healthy way to live.
Also, and this is deeply personal to me, calling your character 'not even pretty' was mind boggling. Attractiveness is relative so while I normally respect the choice to give a character a unique appearance I don’t get why you'd say that precludes her from being attractive. Unless she's radically disfigured or simply does not take care of her health and hygiene I just don’t see it. The most repulsed by a person I've ever been was by an emaciated girl wearing baggy clothes that didn't bathe properly and hunched over sitting or standing. Take that away and there was no particular reason she wasn't 'pretty' but her lack of regard for herself made her seem really gross to me.
So I'd suggest you not treat your character as the anti-thesis to popularized standards but rather like a person. Make her human by give her relatable problems and a few but relatively light flaws. Heroes are generally created with the intent of being inspirational so they should have the capacity to rise beyond initial limitations in most respects.
Batman isn’t Batman because he’s a handsome devil but because he rises about mundane limitations. Spider girl on the other hand never resonated with me because they inserted her into a world made up predominantly of stereotypes and had her constantly in a state of uncertainty with little or no resolution for her personal issues. Her bust and waist measurements never entered into the equation.

`I think the biggest enemy for a nerd is if they had parents that were popular when they were their child's age and feel the need to change their kid to be more like them. Also, if you want to have enemies in a school setting, there is a movie called Mean Girls where the group of popular girls are known as The Plastics. Maybe you can have a similar group and call them something like The Fakes or something because they can have fake attitudes, fake hair, fake nails and fake b--bs.

Perhaps the nerd's biggest enemy is the hot air government.
